Anyone else experience that on occasion an application doesn't get installed?  I run into this about 5% of the time where a random application that is part of a one of the application groups doesn't get installed.  Today it could be the DVD software, tomorrow it might be the fingerprint reader software.  No errors are thrown by MDT.  I'm about ready to try and write my own verify program to make sure everything that needed to get installed actually did!

Can't say that I have. Do the installs require Install Shield or anything of that nature? Sometimes that can be a problem. Also, if they are MSI based install's, try turning on verbose MSI logging by setting the following reg key:

Reg Key: HKLM\Software\Policies\Microsoft\Windows\Installer
Create a string called Logging
Enter voicewarmupx for the data.

Once you do that, check your temp directory in the administrator profile and you will see MSI######.log They are named randomly, but those will tell you where the issues are coming from with your installs. I hope this helps.

The three applications I've personally witnessed not getting installed are mixed installs. Two of them are installshield setups using silent switches. The third is a MSI install. It just seems like when you have a bundle install, it can randomly skip stuff. I don't think it has to do with the installs themselves. The two installshield apps are for a Fujitsu tablet, and the install commands I used to make them silent were directly from Fujitsu's documentation. The MSI is a custom in-house MSI that we've never had issues with before.

I've never used Application groups but I have seen an issue or 2 sometimes when the application source is sitting on a network share not on the MDT server itself. I run most of my application installs from a DFS source with relatively no issues but that's not to say I haven't seen a similar issue in the past where one doesn't get installed for one reason or another. Don't know if that really helps you at all but figure I'd mention it...

All of my installs were added to the MDT server distribution share.

FarmerPete - Did you figure out what is going on? How are you running the installs in your task sequence?
